ALbW's lore corruption (if you don't consider it separate events similar to OoT) also alludes to events of OoT (mismashed with ALttP). ALttP has a knight's bloodline thing going on. It kind of becomes important when discussing later games. Not to mention that ALttP Ganon was killed while OoT Ganondorf was merely sealed, which would account for why ALttP Ganon doesn't return unless resurrected by OoT Ganondorf regularly escapes his seal. Whereas whenever ALttP Ganon appears again the beast form is simply how he is. In cases where OoT Ganondorf appears again his Ganon form is always simply treated as a power up mode that disappears if you hit it enough. Especially since it had already been firmly established that they acquired the Triforce by different means, turned into beast Ganon in different ways, and their beast forms bore almost no resemblance to one another. It would not have been hard to claim they were two distinct people.
#Zelda timeline manual
The manual calls him Mandrag Ganon, which in Hylian supposedly means Ganondorf of the Enchanted Thieves. Ganon's human form had a different moniker in ALttP. Which means there's no reason to think that seeing his transformation in OoT means it has to be the first Ganon transformation ever to occur. We also see him turn back into Ganondorf. OoT is a game where we see a man named Ganondorf turn into a beast named Ganon.
